In-depth Annotation Resources
HXB2 Genome Annotation
- Spreadsheet: HXB2 (.xls), the reference sequence for HIV-1 (last updated: Tue Jan 24 10:47 2017)
An Excel spreadsheet with base-by-base detail of the genome/proteome landmarks. Includes the complete nucleotide genome of the reference sequence, showing all gene/protein boundaries. Many DNA, RNA, and protein features of interest are marked, including drug resistance mutations and important regulatory and structural regions.
- Database: Feature Search Interface provides a searchable database of HXB2 (K03455) and Mac239 (M33262) start/stop coordinates. Contains approximately the same information as the spreadsheet above, but in a form that is searchable and useful for computer applications.
- List: Genomic Region List is a short list of coordinates for genes and regions, as used for the main sequence interface.
Mac239 (SIV) Genome Annotation
- Spreadsheet: Mac239 (.xls), the reference sequence for HIV-2 and SIV (last updated: Mon Jul 15 11:40 2013)
An Excel spreadsheet with base-by-base detail of the genome/proteome landmarks. Includes the complete nucleotide genome of the reference sequence, showing all gene/protein boundaries. Many DNA, RNA, and protein features of interest are marked.
- Database: Feature Search Interface provides a searchable database of HXB2 (K03455) and Mac239 (M33262) start/stop coordinates. Contains approximately the same information as the spreadsheet above, but in a form that is searchable and useful for computer applications.
HIV-1 Env-Antibody Interactions
- Spreadsheet: Env features (.xlsx) (last updated: Tue Mar 5 16:57 2019)
An Excel spreadsheet listing each amino acid of the HIV-1 envelope gene. Includes major structural features, CD4 binding sites, entropy scores, contact sites of broadly neutralizing antibodies, and residues that affect neutralization by specific antibodies.
- Database: Neutralizing Antibody Contacts and Features Search contains neutralizing antibody contact sites and other features associated with specific amino acids of the HIV envelope. It includes the features from the spreadsheet above, plus others.
