HLA-B*0702 is associated with rapid progression to disease in B-clade HIV-1 infected subjects. B*0702+ C-clade infected subjects however are not associated with a high viral setpoint of infection, and target a broader range of Gag epitopes at higher magnitudes. Increased magnitudes of Nef-specific responses were also detected in C-clade infected B*0702+ cohorts. A C-clade specific, B*0702-restricted novel p17 epitope, RPGGKKHYM, RM9, was defined.
Epitope TL10-Nef, TPGPGIRYPL, a B-clade Nef epitope was targeted by B-clade infected subjects but the C-clade variant TL10, TPGPGvRYPL, was targeted more robustly in C-clade subjects. The affinity of TL10 to B*0702 was K_d = 6 nM. Clade-B TL10 is contained within OLP84, NYTPGPGIRYPLTFGWCF.

An 11-member cohort of acutely infected patients was studied to find that CTL cross-recognition of variant epitopes during acute infection is absent or poor as opposed to during chronic HIV-infection.
Nef epitope TPGPGIRYPL, TL10_128-137,-specific T cells were less cytotoxic to variants than autologous TL10 in acute infection. 3/5 variants tested did cross-react with T cells specific to autologous TL10.

Epitopes that have undergone escape are often still immunogenic. Scanning for epitopes that encompass HLA-specific polymorphisms revealed 97 HLA-polymorphism associations in which the mutation resulted in the creation rather than abolition of an epitope, termed a "neo-epitope". This study examined 9 neo-epitopes that were well-characterized optimal epitopes that elicit T-cell responses in chronic infection. HIV-1 adaptation not only abrogates the immune recognition of early targeted epitopes, but may also increase immune recognition to other epitopes, which elicit immunodominant but non-protective T-cell responses.
TPGPGIRYPL underwent adaptation to neo-epitope TPGPGvRYPL. 6 subjects had higher EliSpot responses to the neo-epitope than to the non-adapted form.
HLA-B*0702-expressing PBMCs from 2 individuals were cultured with TL10 adapted and non-adapted epitopes to generate epitope-specific T-cell lines. The frequencies of central memory and effector memory T cells were not significantly different whether directed against non-adapted or adapted epitopes.
No difference was found in TCR expression between epitope-specific CTLs from adapted and non-adapted forms of this epitope.

HIV-1 peptide-specific IFN-γ responses were measured over the first year of life for vertically-infected infants. Late-infected infants (between months 1 and 12) had responses that were more rapid and more focused than those infected before 1 month of life.
2/5 infants tested recognized TPGPGI/VRYPL.

45 highly conserved, putative HLA-B7-restricted epitopes were identified with EpiMatrix and evaluated for HLA binding and ELISpot assays. 40 epitopes were functional and 18 of them are novel, 7 were not previously described as HLA-B7-restricted.
Previously published epitope TPGPGIRYPL elicits IFN-gamma ELISpot responses in 5/7 subjects; and bound HLA-B7 with high affinities in soluble and cell-based assays.

Standard overlapping subtype B peptides were compared with 'polyallelic peptides' to determine which set could detect a broader range of ELISpot responses. 28 subjects with chronic AIDS were used to test the peptides against protein Nef. Polyallelic peptides were chosen based on relevant epitopes correlating with HLA-restriction and distribution within a subject-population and HLA class I allele-specific polymorphisms of such epitopes were synthesized.
49 overlapping Nef 15-mers were used as the standard peptides. 62 8- to 11-mer peptides were synthesized as the polyallelic set, 24 of which were embedded within the overlapping 15-mers. 61% of patients responded to polyallelic peptides. 7 of 13 'adapted' polyallelic epitopes (i.e. variant optimized epitopes that still might elicit response based on predicted HLA-bindings), elicited responses in >20% of responding subjects. Only 9 of the 62 polyallelic peptides were discussed in the paper though 80% of them elicited CTL response.
Of the 9 non-adapted central Nef epitopes that were part of the polyallelic peptide set, only 2 were able to elicit CTL response. This epitope, TPGPGIRYPL, did not elicit a response in any of the responding subjects.

This study examines CTL responses in HIV exposed, persistently seronegative individuals, HEPS, who eventually seroconverted -- 11/114 HEPS Nairobi sex workers eventually seroconverted, and for six of these HIV CTL reactive epitopes had been defined while seronegative.
The epidemiological factor associated with seroconversion was stopping sex work. HIV-specific CTL activity declined when HEPS sex workers stopped working for a period or retired.
This epitope was recognized by 1/22 HEPS control sex workers, ML851.
