Notes

• HLA associated-HIV adaptation is studied for the first time in the Ugandan (East African) context in 464 ART-naive, AIDS patients chronically infected with HIV-1 A1 or D. Most HIV-associated polymorphisms were previously identified in other subtypes, but 34% of these were differentially selected between subtypes A1 and D. Subtype-specific variants were found to be due to effects on epitope-HLA binding (recognition) or fitness cost barriers to escape.
• A newly discovered epitope was novel Nef 104-112 epitope in subtype A1, RL9, RKRQEILDL; and was immunologically verified to bind B*1503.
• HLA-B*1503-associated polymorphism Nef K105R is associated with subtype A1 but not with subtype D as confirmed by a competitive binding assay. Subtype D consensus epitope is QL9, QKRQEILDL.
