• From HIV-1 sequences of multiple subtypes, bioinformatic prediction generated 174 CTL epitopes from Gag, Pol, Nef, Env and Tat restricted by HLA supertypes A1, A2, A3, A24, B7, B44 and B58; 10 previously-published A2- and B58-restricted epitopes were also included. Of these 184 epitopes, 113 were recognized experimentally in serum from 31 HIV+ patients.
• While Gag, Pol, Env and Nef were highly immunogenic, only 38% of Tat epitopes elicited a response.
• PFRDYVDRF was a predicted epitope restricted by A24 supertype. 1/31 patient(s) responded to it; the patient was not known to carry an allele of A24 supertype. Responding patients were infected with HIV clade(s) D.

• The paper defines potential crossreactivity between HIV-1 and human host proteins. HIV B-clade strain CDC-451 shares 50 7mers and 3 8mers with the human proteome. Of these, 35 are within experimentally-validated epitopes targeted by human immune responses to HIV. The number of common 7mers between the proteomes is 3.7-fold higher than would be expected by chance.
• The 7mers in common with HIV are present in human proteins that, when altered, are associated with AIDS-related symptoms, suggesting that disease symptoms may be caused by autoimmune responses.
• Previously-documented CTL epitope PFRDYVDRF contains 8mer PFRDYVDR, which occurs in human gene CPNE5: Copine 5. This protein may be linked to neurological disorders.

• 17 patients with acute HIV-1 infection were followed to validate that (1) relative escape rate (2) location and identity of escape mutations and (3) epistatic effects on escape, could be predicted within a host by using a simple model based on population genetics and known fitness measures of HIV polyproteins. In general escape location was found most at residues with the lowest fitness cost and escape time correlates with early detection of mutants when T cell response was first detected.
• Epitope PFRDYVDRF had a fitness cost ΔE of 3.993 and T cell response was first detected to it at 21d, escape time was 200.07 days.
