• To comprehensively compare Gag-specific cellular immunity against HIV-1 versus HIV-2, 20 subjects each infected with HIV-1 or -2, and with similar CD4+ counts were tested for CTL response to Gag peptide pools. No significant difference was seen in magnitude/breadth of CTL response, immunodominance and frequency of targeted Gag peptides, and cross-recognition.
• HIV-2 epitope NPVPVGNIY is cross-reactive with its HIV-1 variant, PPIPVGDIY. B*35 restriction of this epitope is previously published.

• A statistical model, the phylogenetic dependency network (PDN), was developed to differentiate the confounding effects of codon variation, linkage disequilibrium of HLA alleles and HIV phylogeny from HLA-associated evolution including HIV selection by HLA-pressure and codon evolution.
• This approach was applied to 2 cohorts of 1144 Gag sequences from HIV-infected individuals, generating associations between HIV codons themselves and codons with HLA alleles. Results generated predicted escapes that confirmed that escape kinetics and compensating mutations are consistent across clades. General patterns of covariation and CTL adaptation were determined. Some clade-based differences were identified.
• HLA-B*35-restricted epitope NPVPVGNIY has a resistant, mutant form, NPVPVGeIY found mostly in clade B. This optimal epitope is found mostly in clade C.

• To study immune correlations with natural HIV-2 control, a cohort in Guinea-Bissau was studied for 2 decades. 33 controllers were significantly associated with a CTL response that was high-magnitude and polyfunctional. The CTL response was of restricted breadth as it was to a specific epitope for the most part, as opposed to similar HIV-1 associated CTL - 80% of the controllers mounted a response to only one HIV-2 epitope. There was no correlation with perforin upregulation. Gag-specific, but not Env-specific responses defined viral control.
• HLA-B*3501-restricted immunodominant HIV-2 p26 epitope, NPVPVGNIY, may contribute to viral control as seen by EliSpot. This is similar to B*3501 in Clade C HIV-1 but not to Clade B, where B*3501 is associated with rapid progression to disease. The equivalent region in HIV-1 is epitope, NPPIPVGDIY.

Epitope NY9, NPVPVGNIY-CTL avidity correlates with ability of infected individuals to respond to antigen with sensitivity, polyfunctionality and viral suppression, as highly avid oligoclonal CTL are observed in subjects with slow progression to disease.

• Bioinformatic analysis of capsid sequences identified fewer codons under positive selection & greater purifying selection in HIV-2, vs. HIV-1, suggesting increased constraints on evolution may result in persistence of HIV-2-specific CTL responses. Unlike HIV-1, the 2 HIV-2 codons under positive selection are not within any known CTL epitopes, but flank 3/4 known capsid epitopes. Five HLA-associated HIV-2 polymorphisms were detected and all were within or flanking known or predicted CTL epitopes.
• Capsid epitope NPVPVGNIY, known to be B^*3501-restricted, was conserved in 82.6% of 86 ART-naive HIV-2-mono-infected subjects.
• All 7 B^*3501-positive subjects had positive EliSpot responses to NPVPVGNIY (155-2190 SFU/10⁶ PBMCs). Dominant autologous sequences for 4/7 patients were conserved, but the others were polymorphic: 2 were NPVPVGsIY and 1 was NPiPVGNIY with V258I.
• Codon 254, located 2 AA upstream of NPVPVGNIY & 4 AA downstream of known B58 supertype-restricted epitope TSTVEEQIQW, was shown to be under significant positive selection. Codon P254 was also positively associated with HLA alleles B^*35 & C^*08, while polymorphism P254A was negatively associated with B^*35. Codon 254 is also located within predicted epitope WMFRPQNPVPV (author location 250-260) which is likely to be C^*08-restricted.
• Codon V258 & polymorphism V258I (identified as codon 256 by authors) were respectively positively & negatively associated with HLA A03 supertype. Codon 258 is located both within NPVPVGNIY and extended predicted epitope NPVPVGNIYRR (author location 256-266).
