• Deep Ligand Sequencing (DLS) was used to identify 37 novel HLA-A*1101-restricted epitopes, and 5 previously published ones. HLA-A*1101-expressing CD4⁺ T cells were infected with HIV strain pNL4-3; soluble HLA-A*1101-ligand was recovered and purified, and then ligands (i.e. epitopes) were acid-released. A combination of chromatography and mass spectrometry used to separate the distinct peptides. For each epitope, the HLA binding affinity and median EliSpot response in 23 A*1101-positive patients were determined. This is the first report of direct elution of HIV-1 genome-encoded epitopes.
• Gag and N-terminal Nef epitopes dominate the antigenic profile of epitopes over other HIV-1 proteins (Pol, Env, Vpu). Nef and Pol epitopes, however, were widely recognized. Immunologically reactive epitopes are often atypical in length, particularly in epitope hotspots of Gag and Nef. Epitopes discovered were primarily a result of de novo protein synthesis in the host cell instead of secretory pathway peptide processing.
• GQMVHQAISPR, GR11, had high TCR binding and was recognized by 7/23 A*1101-positive patients with a median magnitude of 409 SFU/10⁶ PBMC.

• The contribution of an HLA-A allele to disease control of HIV-infected subjects was studied in 2126 southern African treatment-naive subjects chronically infected with HIV-clade C. Though it is in linkage disequilibrium with HLA-B*5703 for South African populations, HLA-A*7401 has an independent protective effect, lowering viral load (VL), and the effect is additive with that of HLA-B*5703. Another protective, additive effect to HLA-A*7401 was also identified - HLA-B*81.
• The mechanism of action of this control of VL appears to be the selection of escapes in its presenting epitopes that reduce viral replicative capacity.
• 8 novel epitopes restricted by HLA-A*7401 were discovered, of which three were defined by truncations to their optimal length and efficacy.
• GQMVHQAISPR, epitope GR11, binds HLA-A*7401 and is shown by EliSpot and tetramer analysis to be an optimal epitope. GR11 is also the immunodominant response and occurs in >10% of HLA-A*7401+ subjects.
