Notes

Therapeutic vaccination of chronically infected HIV-1 subjects was evaluated as a means of halting disease progression. A subdominant peptide vaccine containing 15 CTL epitopes and 3 helper T-cell peptides along with an adjuvant was delivered to 18 infected subjects, and this Guinea-Bissau study compared to a similar Danish one. Using IFN-γ EliSpot, 9 new T-cell responses were detected in 6/14 subjects whose viral loads (VL) remained stable. Other pre-existing responses, including CTL responses, however, were not significantly detected.
Gag433, FLGKIWPS, is a CTL epitope sequence used as a vaccine component.

Notes

The extent to which set-point viremia is affected by early HIV-infection T cell responses to either conserved or variable epitopes was studied. 23 ART-naive subjects were characterized for CTL responses for 6 months, postinfection. While most CTL responses (73/123) were targeted against variable HIV-1 epitopes, recognition of conserved epitopes (16/123) was associated with lower set point viremia. This was independent of HLA type and also functional avidity of the CTL response. Most of the conserved responses were targeted to Gag and Pol epitopes.
FLGKIWPS, restricted by A*0201, was recognized by 2 patients with the restricting allele.

Transgenic A*0201 mice were immunized with matured dendritic cells pulsed with 7 CTL peptides, singly or in combination. The magnitude of individual T-cell responses correlated with their individual immunogenicity.
Of the 7 epitopes tested, FLGKIWPS was ranked second in immunogenicity based on several assays.

Notes

HLA associated-HIV adaptation is studied for the first time in the Ugandan (East African) context in 464 ART-naive, AIDS patients chronically infected with HIV-1 A1 or D. Most HIV-associated polymorphisms were previously identified in other subtypes, but 34% of these were differentially selected between subtypes A1 and D. Subtype-specific variants were found to be due to effects on epitope-HLA binding (recognition) or fitness cost barriers to escape.
The epitope discovered was a novel Nef 104-112 epitope, RL9, RKRQEILDL; and was immunologically verified to bind B*1503.
Gag epitope FLGKIWPS was used as a negative control in a competitive binding assay with HLA-B*1503.

Contamination of what were previously thought to be highly specific epitopes identified through HLA IP-based immunopeptidomics is exposed. A low-level of co-isolation of erroneously assigned Class I-restricted peptides is found viz. HLA class II peptides, extended peptides from HIV Gag, and peptides from the B lymphoblastoid cell line 721.221 previously thought to be Class I deficient but which actually does present HLA-Cw*0102.
4/18 T2 cell lysate identified epitopes are actually known epitopes. FLGKIWPS is one of them, restricted by A*0201.

Several subdominant but conserved CD8+ and CD4+ T-cell epitopes were anchor-optimized delivered to 12 treatment-naive A*0201-positive HIV-1 patients. Previously-undetected responses specific for one or more epitopes were detected in all patients.
4/12 patients showed a novel induced response to FLGKIWPS after vaccination with the same peptide. 11/12 patients had autologous FLGKIWPS peptide.

Specific T cells - from 120 ART-naive, infected Japanese subjects previously exposed to the tHIVconsvX vaccine - that have the ability to suppress HIV-1 replication were identified as recognizing 17 optimal Gag epitopes. 9/17 eptiopes were associated with lower pVL and higher CD4 count, of which 5 remain associated with positive clinical outcome in 221 HIV-1 infected subjects and cross-recognized major HIV-1 variants. 2/5 epitopes were novel. Candidate tHIVconsvX vaccine is composed of 6 conserved Gag and Pol regions.
A*0201-restricted epitope FLGKIWPS was found in 15-mer peptide pairs C127/128 and C129/130. 8 HLA-A*0201-carrying and 16 non-A*0201 responders to this epitope were detected by EliSpot out of 53 subjects.

15 subdominant CTL epitopes were used to study 2 new Guinea-Bissau HIV-1 isolates, a newly completed Danish subtype B genome sequence and other previously published West African sequences. Subtype analysis showed the 2 new Guinea-Bissau sequences were CRF02_AG inter-subtype recombinant forms with typical cross-over points. The 15 epitopes were restricted by common HLA alleles (A1, A2, A3, B7, B44) and were present and conserved in all sequences studied. Mean conservation of the epitopes in local strains was 76% and 70% for Denmark and West Africa respectively. All epitopes had been previously confirmed as antigenic [Corbet2003, Thorn2007, Perez2008, Kloverpris2009].
Gag433 epitope, FLGKIWPS, showed a conservation of amino acid identity of 83% for the Danish sequence and 88% for the West African sequences.

T-cell responses to clade B Gag peptides were tested using sequences based on consensus (CON), most recent common ancestor (ANC) and center of tree (COT); as well as CON sequences from clade A, clade C and M-group Gag. It was found that Gag-specific cross-clade T-cell IFN-gamma responses are detectable during primary infection, and there was no significant difference in breadth or magnitude of responses with the different peptide sets. While several epitopes in low diversity domains are invariant across clades, other recognized variants are seen outside HLA anchor positions. T-cell immunity often tolerates conservative or semi-conservative amino acid substitutions but changes presumed to be in TCR contact sites may abrogate epitope recognition.
This epitope, FLGKIWPS, is invariant across CON A, B, C and M-Group sequences, as well as clade B COT and ANC sequences. HLA-A02 restriction was inferred based on subject possessing appropriate HLA class I allele and prior publication.

11 HLA-A2+ (A*0201, A*0220, A*0234 or A*0236), patients' HIV were sequenced. Of 28 epitopes studied, most were conserved and elicited a subdominant CTL response. 9 epitopes in 7 proteins showed T-cell cross reaction. These epitopes were optimized to induce more immunogenic but cross-reacting responses.
Epitopes in Gag, Pol, Env, Nef were more conserved than epitopes in shorter proteins Vpu, Vif, Vpr and Rev. Most natural epitopes were untargeted or targeted by 1 or 2 patients.
Gag 433 FLGKIWPS epitope was found in 9 patients and was frequently targeted as 5 had CTL immune responses to it. Non-identical patient isolates of this epitope had 1 or more amino acid differences that elicited a positive CTL response.

Comparative genetic and immunological study was conducted of two subjects - patient DK1 with no viremia for >10 years after transient ART and despite continued sexual contact with patient UG1 (his wife) who was an HIV-1-positive non-controller.
DK1 and UG1 shared most crossover points of recombination but while DK1 had subtype A1 Env, UG1's Env was subtype D. In the shared subtype A1/D regions, homology between the patients' sequences was 98%.
Out of 23 conserved HLA-A02 epitopes, HLA-A2+ DK1 produced CTL response and IFN-gamma response only to epitope ILKEPVHGV.
DK1 produced neutralizing antibody only to homologous isolates. It is suggested that early, transient ART may have resulted in full control of viremia and disease via the very narrow specific CTL response and neutralizing antibody.
Despite carrying HLA-A2, DK1 did not respond to HLA-A2 Gag epitope FLGKIWPS, though it did elicit response in a cohort of 11 other HIV-1+ HLA-A2+ patients.

T-cell responses to the included peptides were tested in IFN-γ ELISPOT, and responses were found to both CD4 and CD8 peptides.
This CD8 peptide was included in the vaccine and induced positive responses in 5/9 transgenic HLA-A2 mice.

HLA-A2-restricted HIV-1 CTL epitopes were computationally predicted. Binding affinities for HLA-A*0204, immunogenicity in HLA-A*0201 transgenic mice, and responses to the peptides in 17 HIV-1 infected patients were tested. 31 novel conserved A2 epitopes were detected. An average of 4 epitopes were recognized per patient.
This peptide was a good A2 binder that induced CTL and CD8+ T-cell IFN gamma responses in mice. Responses were detected in 7/17 HIV+ HLA-A2 subjects.

95% and 100% of untreated, asymptomatic HIV-1-infected patients, from Guinea-Bissau and Denmark respectively, were able to subdominantly recognize 15 predicted CTL epitopes restricted by at least one of the 5 most common HLA supertypes, HLA-A*01, -A*02, -A*03, -B*07 and -B*44.
Epitope FS8, FLGKIWPS, predicted and validated to be restricted by supertype A02, was found across geographic regions in 83% of HIV-1 sequences in Denmark clade-B and 88% Guinea-Bissau/Western Africa subtypes A3, C and CRF02_AG. Its equivalent peptide, Gag433 of the Gag/Pol A02 pool did not elicit cytokine production.
