High resolution crystal structure analyses were performed to define interactions between long term non-progression (LTNP) HLA, B*57, and HIV-1 epitopes of differing lengths, sequence, anchorage. HLA-B*5703 was crystallized with one of 3 epitopes from Gag. Peptide conformations and MHC side chain residue roles were determined, in particular anchors at positions 2 and C terminus. Bioinformatic analysis was used to highlight HLA-B alleles that might share such binding specificities and thus be involved in LNTP.
This immunodominant epitope, ISPRTLNAW, of crystal structure resolution 1.35A, has Serine as its B-pocket anchor residue 2. It has many H-bonds and an atypical zig-zag conformation at residues 4-5. Tryptophan is its C-terminus anchor in the MHC F pocket.
Known as an HLA-B*5701-restricted epitope, ISP was found to elicit CTL response in 11 of 12 HLA-B*5703+ HIV-infected, therapy-naive Kenyan women. Mean response frequency was 1670 [ranging 235-4720] SFU/million PBMC.

This epitope, KAFSPEVI, of crystal structure resolution 2.0A, has alanine as its B-pocket anchor residue 2. Isoleucine is its C-terminus anchor in the MHC F pocket. It is bound in a fully-extended conformation, but the first 3 amino acids superimpose almost identically with those of peptide KAF-11. KAF-8 exposes 43% less of its main chain surface area, and has reduced stability compared with KAF-11.

It has a large hairpin protrusion and the bulge is stabilized by prolines at positions 5, 9. KAF-11 is more stable within the HLA-B*5703 groove than KAF-8 is, consistent with its greater number of van der Waal's contacts.
Known as an HLA-B*5701-restricted epitope, KAF-11 was found to elicit CTL response in 12 of 12 HLA-B*5703+ HIV-infected, therapy-naive Kenyan women. Mean response frequency was 2120 [ranging 115-5140] SFU/million PBMC.
